It really isn't. And for the record, Agarte looks more like a human than a Gajuma, except for her huge hands.

Not joining, but I'd like to put a short, neutral-aligned argument to this pairing :
Eugene loves Annie as a daughter. And it should be noted that he's asked by Doctor Barrs to keep her safe. And besides, he's probably still feel guilty for "that accident".
As for Annie, she's the token "opposite idealist" of the party. Unlike everyone else in the party who didn't mind about race differences, she HATES Gajumas and even suprised when the party learned about Halves. Well, at that point she still believed that "All Gajumas Are Bastards". And when she completed her Trial, her point of view for Gajumas got slightly better. Cue the heartwarming "apologize scene" between her and Eugene. This with "Peach Pie Speech" are the biggest turning points for the party's efforts to stop the racism in the Sacred Beasts Arc.
Then, when they finally learned the truth of Sunsets of Ladras, Annie finally apologized for her attitude towards Eugene until that time (IIRC). And after that, they go along well. Shame that Annie chose to stay as a doctor at Minal (probably assisting Curia and Misha) in the ending, while Eugene and Mao wander around the world.
And it should be obvious who have a crush on her  , or maybe on Eugene!? *insert dramatic shock here*
Clue : the scene after Eugene's Trial.
Tl;dr - Eugene-Annie interactions and resolves are the first step for the party's goal to resolve the racism issues.
